Segments never double tracked were between East Winona and Winona Jct., Trevino and Mears, and Prescott and Burns. CTC was installed in 1965 between East Winona and Winona Jct., in 1931 between Trevino and Mears, and in 1928 between Prescott and St. Croix.

Until 1940, passenger trains served La Crosse over a route which provided more central access to La Crosse. A new passenger station opened in 1940, on the east side of La Crosse and along the more direct freight route. North of La Crosse, the junction of the two separate routes was at Sullivan.
